I am in the process of filing my return and I know I qualify for the Short Gap Coverage exemption. When I file my federal taxes I still have to put in that I was not covered for 1 month correct? Will the penalty fee be given back to me in my tax return once I file the 8965 form?

When you fill out the interview for the health insurance section, you should be able to indicate that you qualify for the short-gap exemption. No penalty will be added to your return for the month you qualified for that exemption. If you had coverage the other months, you'll be all set.
