In 2017 I covered my son and I on a high deductible plan. However, in January 2018 my son was removed from my plan as he was covered by Tricare. When doing my taxes for 2017 I added information for both of us being covered; however, the online program determined I paid in almost $4000.00 too much. Being on a family plan for most of the year it should not be an issue. I don't know if it is the last part of January that is the issue. Does anyone have any idea as to what might be going on?

You had a family HDHP all of 2017 (you plus your son). The contribution limit is $6750. Add an extra $1000 if you are age 55 or over. Unless you contributed more than the limit, you must have an entry error.
